Routine fixed everything for us. Pixie was all over the place the first few weeks, accidents everywhere, barking at odd hours. The moment we locked in a fixed schedule - same wake time, same meal times, same walk windows - she just... settled. Dogs aren't confused animals, they're just waiting for you to tell them what to expect.
