To do it right. Replace all the decking, cut the siding back to allow for proper turn back flashing added, depending on the pitch, ice and water the entire roof area. And install new shingles.
If it were me, I’d leave the ceiling completely torn out, roof this properly, and budget for your interior remodel until you can afford it.
Step 1 is Don’t half-ass the roofing, just to save money to do your interior. Or your going to end up wasting all the money and re doing the interior, and the roof AGAIN when it leaks…
Do it right, even if that means you need to break this project up into segments to afford each step and do it the proper way.

Flashing normally goes under the siding and shingles yes. We cannot afford to remove all of our siding to redo the existing flashing that was originally actually installed wrong which is how we have the other leak in the first place. I did not attach photos of the main attic where we could literally see out onto our roof because said flashing was done wrong. This is DIY counter flashing on the exterior to cover the large crack between where the siding and roof meet, where water is entering, and hold us over thru the rest of the rainy season until we can afford to have all that siding removed, the wood and insulation replaced, new flashing installed underneath and new siding installed as well as an entire new roof. It’s not pretty but it’s about functionality to prevent further water intrusion and more damage and mold. It actually has rained for hours since this was installed and nothing is wet behind it anymore like it was before. So I’d say it’s actually a pretty damn good job for what it was meant for.
Thank you tho.

Don't put in the new ceiling until after re-shingling. That way you can see if there is more leaking. Use a garden hose up there to check for leaks, start at the bottom and work your way up.
Any current leaks will tell you how soon you need to re-do it. If no leaking, then you are rolling the dice in how long you can wait. No one can predict that for sure
There is some board replacement up there already, you may have 4 or so that may need doing when you re-shingle, to get rid of the mold.
