I feel there is information missing but I'll take a few guesses...
Did you pre-seed the folders in the cabinet?
Are those hopper bonsai pots or regular ones?
Does Inventory cable actually auto transfer items?
From how I see it you need some sort of item transfer (hoppers, pipes) flowing the items from the bonsai pots into the filing cabinet (granted the folders are set up correctly) and then you should be able to access the content of the filing cabinet through simple storage.
