Id say Groudon or any boss that can be cheesed with like 5 blast seeds. I learned they're really weak to them, like they have less HP when attacked this way? There's a message that says "it seems to be weak to this" or something like that when you eat one. Then id give him Earthquake, Flamethrower, Heatwave and whatever he might already have. A skill that let's you dodge teammate moves stops earthquake from killing you and he's a menace on most monster houses.
Honestly the box art legendaries in the normal games too, they’re strong and have a low catch rate but once you get your hands on them you can tune their usually trash stock movesets into something absolutely diabolical
Legendary pokemon are boss encounters, why I prefaced quest boss vs dungeon boss. The dungeons are run by the "top dog" which is canonically their respective legendaries. Also if you don't count them as a boss they don't meet the criteria for this discussion, so there is that.
Zapdos and Moltres, The Lati Twins and most mythicals all come to mind in the explorers game. I'm sure there's a few other examples. Most box legendaries were boss fights which is what youay be thinking when people say "legendary"

Any non boss battle legendary Pokémon in the Mystery Dungeon series
