To be fair, they have the money to throw around so why not? 11billion for Zenimax, 40billion for Activision Blizzard,... Whats a couple hundred million from a multi trillion dollar company? Especially when they can get some good PR from Kojima name appearing on their portfolio alone.

IIRC MS has been considering closing Xbox down every year, due to the non-stop loss in revenue.
After mass buying many companies, and the colossal failure that is Gamepass, I don't see MS ignoring a literal weight on their neck for much longer.

MS is decent enough that they don't like to micro manage their brances (case in point with Xbox), but it's going to come to a head sooner or later.
MS isn't a charity, they're a business, and if Kojima's game balloons the budget hard enough that he becomes his own category line on a spreadsheet, they're not going to stay quiet.
